aren't set up as redirects but rather set up as aliases... (Is there any good reason to do that?)There might be, but the first thing that comes to mind is a bad reason: so you can claim to have sites in multiple countries--example.fr, example.be, example.ch and so on--on the premise that search engines will think more highly of sites in the searcher's home country. Other subforums hereabouts can address the question of whether this is a valid approach. I suspect not, since G### has already figured out what is going on.
the user declared and google selected canonicals are URL's from these alias domainsThis is a little obscure. Do you mean that the canonical is different from what you want it to be? Or do you simply mean, under the hood, that the “canonical” domain happens not to be the one set in the server as the “real” domain? If it’s the latter, don't stress about it; nobody but the server administrator knows which one is “real” and which ones are aliased.
