My eCommerce site A has blog on sub-domain B, A has defined as a different property in Google Analytics and Search Console, (verified separately)

My question is why Google Search Console for A is considering all links from B subdomain as internal link? on the other hand Google search console for B is considering all links from A as external link. Would anybody guide me please ?

Do you mean that
blog.example.com >> example.com
counts as internal, while
example.com >> blog.example.com
counts as external?

That sounds programmatic. Google's computer doesn't have any way of knowing whether sub1.example.com and sub2.example.com have anything to do with each other-- and hence whether example.com has anything to do with either of them-- but sub1.example.com clearly belongs to example.com, or it wouldn't be linking in the first place.
