Something didn't occur to me until today: Is it more beneficial that your site's navigation and text links in your footer link to the homepage as "index.html" or as "http://www.example.com/"
Does it really make a difference or effect SEO?

It doesn't make a difference as long as you are consistent. Personally, I prefer the second example - there's really no need anymore to expose the file's extension (HTML, PHP, ASP etc)
