We have a popular website at mysite.com.

That site has directory names such as mysite.com/topic1; mysite.com/topic2, etc.

We are adding two blogs (and maybe more) to the site. The blogs would be at mysite.com/blog1 and mysite.com/anotherblog, etc.

Would we be causing problems in SERPs if we allowed the blogs to have categories and those categories were the same name as the mysite.com subdirectories?

For instance, if we have
mysite.com/topic1 directory
and then have
mysite.com/blog/topic1/todaypost.htm
and
mysite.com/anotherblog/topic1/differenttitle.htm

would that make the Google (and other search engines) think we're spamming and penalize us?

No.

SEs are mostly concerned with the content of the folders, not their names, which make very little difference to anything.

So long as the contents aren't duplicated and the navigation works, no problems at all.
