There are times that I need to start really processor intensive MySQL queries that I know will take a couple of hours to complete and I'd really prefer MySQL to really only use spare CPU cycles to work on the task at hand so that I can continue on and do other things with my computer.
You wouldn't want to do it at startup anyway, especially if you can't change it after.
