The affiliate provides javascript code to persist the affiliate link - allowing me to just link to the www.domain.com without providing the affiliate ID.

It is your responsibility to ensure that no ad network or affiliate uses such methods to direct traffic to pages that contain your AdSense code."

Is this against the AdSense terms of service to use this javascript? I don't know if this is considered modification of browser settings - and it's not being used to "direct traffic to pages that contain AdSense code".
