I maintain a few websites for my clients.
Should I do this from one google webmaster tools account – or is better to set different user accounts?

You should setup an account for your clients and give permission to your account to access it.
Clients should always have their own account since it is their website and you may not always be the maintainer.

I agree you want each client to have their own account, never know when one will get a bright idea and jeopardize the rest.
