Even with the pitfalls of users deleting their temp. memory or not accepting cookies; is cookies the best way to determine unique visitors?

Yeah. It's never going to be 100% accurate but it's usually close and definitely useful for comparison purposes.
Analytics are metrics, used for measurements...not precise data.
