Difference between example.com/this-url and example.com/cat/this-url ?

I know search engines likes the first one but how much difference it will make if I uses the second method for link structure of my site ? I can't go with the first one and worried that I amy lose seo advantage.

The difference in those URI's is insignificant compared to the link structure of your site. ;-)
