Now that Google has openend Google Sites to the public, I wonder if we are allowed to put our Adsense code on it. The application itself doesn't seem to have an option to do that other than to add HTML code.

Yes. As long as you satisfy all other terms and conditions. It is the same as putting adsenese on blogspot blogs.

Here's a thread [google.com] I just happened to notice on Google Sites Help Center that says that AdSense on Google Sites is not allowed.
I don't know why this would be, but that's what it says.

It turns out that Google sites does not allow any code with javascript or Flash. It produces an error message and deletes the code.

That link above doesn't say it isn't allowed, it just says it can't be used.
As ecmedia points out, there may be techical reasons for this rather than policy reasons.

Al the Google Site comparison page you can see that the Free sites are "Free, ad-supported".
So, unfortunately, it seems that they retain the ads for their self.
