Any affiliate using Adwords to make money would be wary to signup with Google's affiliate network (imho).
I can see how that would be difficult to square the circle, but that really depends on how affiliates change add value by mashing up content or adding their own or controlling a niche.
The logical endpoint here is that Adsense is largely replaced with Affiliate based revenue instead of click based revenue.

As both an AdSense publisher and an affiliate marketer I can leverage both, but I really don't want to see some sort of mucked up two-headed hybrid.

Not at all. They're different tools for different purposes. Many advertisers and Web publishers already profit from a combination of CPC advertising and affiliate programs--and display advertising, too, for that matter. So why not Google? It's only common sense for Google to want a piece of all the action, not just the CPC portion.
maybe Google can run them both ways, first on a separate track and when they find the ad converts at a certain CPA they can blend it with the other ads...
I would not be at all surprised to see this happen.
To me, the question is, will they give the publisher separate stats for the CPA ads. Or will they just keep the publisher in the dark about whether or not there are any CPA ads running at all or how CPA ads on their site are performing, if they do run.
